Ah, I have also wondering this for a while, but i found my own answer:

– Alec watched Magnus with the expression of someone watching a stranger, because he doesn’t know anything about Magnus’ past, so he feels like he doesn’t know who Magnus really is

– Magnus look at Alec the way he’d look at a stranger, because the Alec he knew is the one who is honest & would never do something behind his back, but this Alec lied to him, so he feels like he doesn’t know Alec anymore 

They both see the other like stranger, but because of very difference reasons & not because they don’t love each others anymore. Hope this help
